@Cinereous - Those settings aren't the cause, they'll only increase quality while potentially lowering your fps.
But, whilst I can't give you a definitive answer, I can give a few reasons why it might happen.
1 - Onedrive or other such software that keeps replacing your files?
2 - A mod that causes the game to crash and on restart of the game forces defaults for config.cfg?
3 - The game, at startup, isn't happy with some settings while trying to initialise game engine and reset config.cfg:
GPU, CPU or memory overclock? - Try removing or lowering.
Badly setup startup command line settings? - Try removing them to test.
NPI settings that are too aggressive - Restore game to defaults NPI settings and then only apply step 1.
The gamelog might indicate something when it's initialising the graphics engine?
Some software/overlay running in the background that interferes with the game?
My experience of config.cfg resetting itself every once in awhile (not every game startup):
I used to use 3DOverrider to add a triple buffer to 32bit DX games (the one in the driver is for opengl only) and randomly I'd get a black screen at game startup where I had to kill the game process to get back to desktop. Config.cfg would then reset on next game start even though the config.cfg file was still set how I wanted it before that game re-start.
After update 1.40 (new lighting) I had to stop using 3DOverrider as it was causing vsync issues and the config.cfg randomly resetting doesn't happen now, but now the game isn't as smooth as it once was...

@rancilio - You cannot set all the required AA settings (step 1) via NCP, you must use NPI.
Once set in NPI you'll see something like 'custom' in NCP for the AA settings.
Just complete steps 1, 2 & 3 from the first post, if you want proper AA in game.
If you have, but there's still no AA, then you didn't follow the steps exactly.

Those settings are within your Nvidia Control panel, but you can also set them up in NPI. Just set Low Latency Mode to Ultra in global settings and you'll be fine. There's really no reason why that option should be turned off, especially if you have Gsync or FreeSync compatible monitor.

Look at page 1 on the instructions and read also there the Q and A. There are all solutions also for more powerful computer.

Try setting cfg file to read only.

I think that would be a bad idea as your game version number is stored in there.
Once your game updates you'll see the 'Change detected' box etc every time you start your game.
